Replace Procotol Buffers with JSON

Using protocol buffers introduces an unnecessary part to the toolchain. Going forwards I think the serialization formats that we support should be
- JSON
- XML
- Potentially a binary format with a Java based compiler so that it is easily mavenized (e.g. Avro)
For now let's just go with JSON. Hence we should replace the protocol module with a json-messaging module that uses http as a transport.
Down the line the analogous modules can be spun out to cover XML and Avro.

All the flows have now been replaced. The protocol buffers code is still in the build though. Shall we nuke it?
